As part of the process of replacing fuel hoses and the PCV assembly (I’ll make one from copper tubing, etc.), I’m down to the intake manifolds. Is it good practice to go ahead and replace the intake manifold o-rings even if the bike was running fine since I’m in this far? Any reason not to? I have about 81,000 miles on the bike.

No real reason other than you are already that far in and although they are not often a problem, it does happen that corrosion can cause an air leak there and be troublesome. At the current price of $3.38 from MAX BMW and I am not sure if that is each or for the quantity of 4, it isn't a lot of money to spend preemptively so you don't have to go back there again too soon.
