Angry Faulty alarm ?

Guys, I have a problem and need advice please, rode my 07 lt with 42 thou km's (26 thou mls) for 90 or so miles on Wed last and having stopped for a short time, it wouldn't start again when required.
The symptoms as best I can tell you are - turn on ignition, usual diagnostic check, press right button on fob to disengage the alarm, press starter but no start. I checked all the usual suspects but all ok. I soon noticed that the indicators were not flashing every time when the right button was pressed but the engine turned over every time regardless.
Trailered the bike to the dealers at Duffy's (for those who know the location) where I bought the bike new. I'm told after a shot while by the service manager that "there is no spark, probably faulty plugs".
Today, Sat I've been told by phone that the fuel filter was dirty and no fuel was getting through. Total cost 200.
My question is - if the alarm is doing its job, would the petrol supply be cut off ? and also would there be no spark ? in other words a faulty alarm.
Duffy's set the alarm three weeks ago and might now want me to pay for a reset but are using other reasons for the failure.

The alarm disables the "engine electrics"relay. With out that the ECS cannot fire the fuel pump relay. But I have seen clogged fuel filters before. It also interrupts the starter signal to the starter relay.
