99lt front fork/top fork bridge

While putting everything back together after installing (used) Wilbers, I noticed the fork tubes did not quite (1/4"-3/8") meet top fork bridge. I can't figure why anything I did would cause the forks to slide down, but any pix I can find in Clymers indicate they should mount so as to appear to enter the fork bridge. Also, the rear wheel doesn't clear the ground on the center stand, but I suspect the shocks could be the cause. Anyone have info?
