Water in trunk

I've been finding water in the trunk after a rainshower. My first thought was the penetrations for the top rack, so I removed, cleaned and reapplied clear RTV silicone sealer at all four screw locations. After that, I am still finding water in the trunk.
It is possible I did not get a good seal with the silicone, but has anyone had trouble with water coming into the trunk through the rear speaker housings or backrest screw holes? I'm not even sure water coming in through those spots would end up above or below the trunk liner.

I think my next move will be to put my camera phone in the trunk with a light, start filming video, close the lid and run a garden hose over the trunk. Maybe I can find the leak that way.

Thanks for any tips offered.

Don't forget to check the bolts(screws) holding the backrest to the top case, if those are loose water can get in. Also the grommet for the third light wiring in the rack (if installed).
