I've read everything I can find n the brake system flush. As I see it I'm basically bleeding the front and rear calipers until clear juice comes out. Do I have to bleed the ABS unit? What am I missing?

Do you have the service manual?

You really, really want to follow the prescribed procedures on this.

For the ABS II system that is about it. The manual has you flush the fluid out the caliper THEN flush it out of the bleed nipple on the ABS in that order. You need the manual to know which port on the ABS is for the front and which is for the rear. Keep the reservoir full at all times so you don't introduce air into the system.

I've got the manuals and couldn't figure out why I had to take off the right driver's foot peg.

I didn't see that in the BMW manual, you do have to remove the right side passenger foot peg plate to remove the battery cover tupperware to access the rear reservoir. There should be no reason to remove the diver plate unless you need to get to the rear M/C.
