Took out the tranny, replaced all seals, now the tranny doesn't want to go home properly. Used clutch alignment tool, but she only goes on so far. I have done this numerous times on three different bikes with the same tools I am now using. Am I forgetting something obvious or just not holding my mouth right?

you probably are doing everything right, but sometimes you need to put in gear and rotate the output shaft just a little to get everything to line up. try to be sure you are going in straight and level. ive been there and it makes you scratch your head.

Ensure you've lubed those splines and line up the "locating dowels" carefully. Try a little rotation too. Get another set of hands to help. That makes life so much easier when installing. I should know...I reinstalled my K100 tranny two days ago.

As already mentioned, put it in high gear and rotate the output shaft back and forth to line up the splines in the clutch.
Other than that, it should go all the way forward without much problem, and also as noted, be sure the housing goes onto the two little guide bushings before tightening the bolts.
